I'm soon off to Sri Lanke. Is superzoom better than MILC with telephoto lens of about 50mm-200mm? Are not agamas rather skittish and hard to photograph from close distance?

MILC have small sensors and big sensors. The bigger the sensor the better the image quality. The smaller the lower the weight and room it takes in your bag.
For nature photography Olympus makes great weather resistant cameras with good lenses of all kinds. If I know your budget and all your wishes I can give you better advice.

I think budget is about 900€ for camera + lenses.

As a MILC I think Olympus makes the best cameras for nature and wildlife photography. They make wide angles, tele and macros. The more expensive ones are weather resistant. Besides that you can also use all the Panasonic micro 4/3 lenses too.
The Olympus OM-D-M10 + 14-42 is around €699. A 40-150 is €269. 40-150 is similar to 60-200 on a Nikon D7000/7100 or D5200 series or the Sony Alpha cameras. It is a great camera. Besides that there are cheaper options like the Olympus E-PL5. The Olympus models have good Sony sensors.

but is this 40-150mm lens sufficient for taking pics of wild monitor lizards for example? :/ I have little time for decision, next week im off to sri lanka. Maybe I should buy ~300mm tele lens from ebay and tell to deliver on adress of hotel I will be sleeping in?

Damn few days to flight and I stil have no camera. There is also a possibility to borrow sony α350 and buy ~300mm telelens + maybe macro. What would You do?

If it is really last minute then you should go to a big (specialist) camera shop (with a lot of cameras and lenses in stock).. Try things out and make a decision. Then you can feel and try and get advice and you know what you buy. I would not gamble with €1000.

A good 300mm lens is very expensive.. All brands have at least one. Macro lenses are also very expensive.

What superzoom can You recommend?

First possibility : keep your a350, and take a Tamron 70-300 USD (not expensive). Just on problem : a350 is an old camera with bad high ISO. Can be useful in deep forest.
An other good choice : Sony a6000 + 16-50 + 55-210. Fast AF,good performance in high ISO for less than 1000 euros.

But will 55-210 be sufficient for photographing monitor lizards or crocodiles? I worry about missing a chance for good pic. Moreover I have juest read that sony alpha6000 is launching slowly (3 seconds. 2 seconds from "sleep mode") damn
